This program places the required number of sodium ions around a system of electric charges, e.g., the atoms of a biological macromolecule (protein, DNA, protein/DNA complex).
The ions are placed in the nodes of a cubic grid, in which the electrostatic energy achieves the smallest values. The energy is re-computed after placement of each ion. A simple Coulombic formula is used for the energy:
Energy(R) = Sum(i_atoms,ions) Q_i / |R-R_i|
All the constants are dropped out from this formula, resulting in some weird energy units; that doesnt matter for the purpose of energy comparison. To speed the program up, the atoms of the macromolecule are re-located to the grid nodes, closest to their original locations.
The resulting error is believed to be minor, compared to that resulting from the one-by-one ions placement, or from using the simplified energy function. The coordinates of the placed ions are printed out in the PDB format for further usage.

Dirty Water project is a custom MUD server.
Dirty Water is an original MUD server/engine written in OCaml.
It is designed to be much more advanced and realistic and to encourage role playing more than Diku-style MUDs.
We are using a higher level language which we feel will yield a code-base that is significantly easier to modify, maintain and understand.
We felt that OCaml would make a good choice for this language, though we have since decided Scheme would be a better choice.
All of our code is licensed under the GNU GPL.

Joyce and Anne projects emulate the Amstrad PCW series of computers. Joyce emulates the 8000, 9000, and 10 series; Anne emulates the PcW16.
When moving from a PCW to an emulator, the biggest change you have to accustom yourself to is the way that JOYCE handles discs. Real PCWs (except the few with add-on hard drives) use real floppy discs; you use a start-of-day disc to use LocoScript or MicroDesign, a data disc to save your work on, and so on.
It is possible for JOYCE to use real disc drives in the same way that a PCW does. However this is pretty slow and awkward; since the PCs got a hard drive, you might as well use it.
Enhancements:
- A bug in the Z80 emulation which caused Starglider to hang has been corrected.

Ogrian Carpet project is a 3D fantasy action/strategy game.
Ogrian Carpet is an outdoor first person shooter game with real time strategy elements, inspired by the game Magic Carpet.
It uses Ogre3D as the renderer and allows you to fly around an island casting spells, summoning monsters, collecting mana, and building castles.
The object of the game is to build a castle, collect mana, and destroy your enemies. To build a castle, select a location, look at the ground, and cast the build spell. Note, you cannot build castles very close to water or other castles.
Your castle starts out small, with only one turret. As more mana is added to your castle, it will gain more turrets. Each turret adds another crane to your castles defense and another spell to your arsenal.
Basically, the game consists of fighting for control of mana. Whenever you encounter another wizard, shoot them with fireballs. If you hit them enough, they will "die" and be sent back to their castle. You are then free to claim all the mana in the area for yourself.
Once all the mana has been claimed, attack your enemys castle to get mana out of it so you can claim it for yourself. Once you enemys castle is out of mana, you can eliminate it by killing its heart. When all of your opponents have been banished, youve won.
Enhancements:
- AI bot player for skirmish
- things can now be loaded from an image, rather then randomly
- option for old randomized maps

Come And Go Encryption provides an encryption program based off one-time pads.
Cum And Go Encryption is a very basic program to encrypt or decrypt a program using a variant of the one-time pad. This allows for almost uncrackable encryption.
Why is it still crackable? The program uses one relatively small key to XOR the contents of another file, encrypting it.
A one-time pad uses a very large key (about the same size as the file/data to encrypt) and is completely random. Still, the encryption is good enough to mask the identity of a program or document, or stop someone from accessing that document or program.
The origins of this program were an effort to stop a specific kind of movie and image from being viewed normally.
Installing is a breeze: simply run the program. Put it anywhere you like, it wont matter as long as you put the full path to the program to encrypt/decrypt.
Run the program to see a basic description of its use.
This program works very well in windows but was designed for use in Linux/UNIX. The stdout option allows for decryption to standard output, allowing one to pipe the programs decrypted data to another program.
This could be used to view an encrypted movie without having to write the whole movie to disk; the only problem with this is that on some Operating Systems pipes are slow and inefficient, especially with a high-bitrate movie. Steps will be taken to speed this up in the future.
Enhancements:
- Fix password use so the password is not shown in "encrypted" files
- Use an actual encryption method, and not a cheesy XOR
- Adapt CAG to use modules such as SHA, Crypt, MD5, and others

wxSand is a Falling Sand Game is a particle toy - you can play with different elements, explore how they interact, and, in some reimplementations, make your own elements.
It is great fun to make interactive structures, ecosystems, and toys in a Falling Sand Game.
First of all, mad props go out to the original creator of this game. Great idea. I only wish I could read Japanese... Heres a link to the original, or at least as close to the original as I can find (Again, without knowing how to read Japanese.)

Having wasted hours of productivity on the Java verison of the Falling Sand Game, I began to think of improvements that could be made from the original. No source was available for the original, and Java isnt my choice programming language, that I decided to start de novo with C/C++ and the cross-platform wxWidgets.
(I leave it to you Java fans out there to make your own improved Falling Sand Game.)
I tend to feel that The Falling Sand Game should be more of a Zen experience than anything else. I also belive that the game should be as cyclic as possible, so that environments can run and evolve for long periods of time. Finally, I realized the close connection of The Sand Game with the game of Life: Whereby, with a few very simple rules, and some starting conditions, you can create a very unpredictable outcome.
Of course, the original is pretty sweet. So Ive make a version with my own rules, and one with the original rules, and then one with the original rules plus some neat extra items. I have implemented many, many more interactions and elements than the original version. Discover them as you play.
Version 2 has no fire (Versions 3 & 4 do, though.) I dont like how easy it is to destroy everything. It also doesnt have any free-moving characters. I feel they distract attention from the evolution of the field.
Originally, I didnt want to make this Open Source. I think it takes away from the mysticism of the game. Those of you that are so inclined should be able to see the simple algorithm. Note the close connection with the game of Life. Also note the impossible situations, like unequalized water levels. These arent shortcomings of the game, but instead interesting artifacts of the rules of this alternate reality!

get_iat and iat_cmp are two small programs to extract and to very basic analysis of packet inter arrival times (unfortunaly often wrongly called inter packet gaps) in a pcap network trace.
- get_iat just reads one pcap files an outputs the inter arrival time and the time
difference between this packet and the first one for all packets
- iat_cmp compares several pcap files and checks how much their inter arrival
times differ. This "compare" is done by sorting the inter arrival time
difference into buckets. Currently the buckets must be configured by hand
in the source code.
BEWARE: these programs have not been tested very exensively. So expect
crashes.
Installation:
Requires GNU make (gmake)
Edit the Makefile and change the path to your libpcap installation.

Gourmet aims to import and export as many common formats as possible. If you have a format youd like to import, please submit a feature request, or, if youre a programmer, go ahead and start writing the filter yourself!
Shopping List Manager
Screenshot of Shopping List ViewGourmet allows you to automatically generate shopping list from your recipes. You can easily multiply recipes when you add them to adjust for the number of people youre cooking for. If the units are convertable, different units used in different recipes will be added up correctly on your shoppings list (Gourmet even knows the density of some common foods to allow volume-to-weight conversions!). If Gourmet cant convert your units, the shopping list will simply display both units -- for example, the screenshot shows both tsp. and cloves of garlic, since these units cant be sensibly combined.
If you already have an item that appears on your shopping list, you can drag it into your "pantry" so it wont be included! Items added to your pantry will be remembered in the future (so you dont have to manually remove items like "water" from your shopping list every time a recipe calls for it). However, since the pantry list is shown next to the shopping list, you will always have a list at hand of all the ingredients called for by your recipes. (You can drag an item back from the pantry to the shopping list if youve run out.)
The shopping list is also automatically sorted into categories. Gourmet knows the basic categories of a number of foods (produce, meat, fish), and you can create whatever categories are convenient for your own shopping -- I use it for sorting out the basic sections and aisles of my local grocery store and those items that I get from specialty stores. You can set up shopping categories as you enter recipes, or you can move ingredients around within the shopping list view by drag and dropping or using a popup menu.

If you would like to use Gourmet in a language other than English, you can help translate gourmet using the rosetta web-based tool.
Simple Search
Screenshot of Search viewA simple index view allows you to look at all your recipes as a list and quickly search through them by ingredient, title, category, cuisine, rating, or instructions. Searching happens as you type to save you keystrokes, and multiple kinds of searches can easily be combined from this same view (so you can search for salads (category) with walnuts (ingredient) without having to open a separate dialog. You can easily sort recipes by clicking on the column youd like to sort by. Furthermore, for advanced users, you can search using regular expressions.
Recipe Editor
Screenshot of Search viewA recipe card view allows editing and entering individual recipes easily. It also instantly multiplies ingredient amounts if you need to multiply or divide a recipe, and even adjusts units to keep them as readable as possible (so that 2 tbs. x 4 displays as 1/2 cup). Gourmet aims to make entering ingredients as intuitive and painless as possible, while still allowing for powerful features. Major Features:
A keyed ingredient list which allows searches and shopping-list generation to understand synonyms (like aubergine and eggplant) and ignore ingredient descriptions (i.e. to treat "tomatoes, finely chopped" as "tomatoes" for the purpose of searching and generating shopping lists.
An intuitive spreadsheet-like editing interface
An alternative, fast form-like ingredient entering interface (which allows you to easily type ingredient lists without looking at the screen.
Drag-n-drop support for importing ingredient lists from your web browser or other application.
Support for pasting ingredient lists in from your clipboard.
Support for grouping ingredients within a recipe.
Support for calling another recipe as an ingredient.(Note: this allows you to use a recipe as a menu!)

In addition to ingredients and instructions, you can enter information about categories, cuisines, and ratings that you can later use to search for recipes. In each case, Gourmet allows you a drop down menu of standard categories and categories youve used in the past, but also allows you to enter any custom categories you like.
You can also add images to your recipe for an attractive display. Thumbnails will be displayed in the recipe index. Currently, only HTML export supports images.

MiniUPnP Client and Daemon is an UPnP IGD client lightweight library and UPnP IGD daemon.
The UPnP protocol is supported by most home adsl/cable routers and Windows 2K/XP. The aim of the MiniUpnp project is to bring a free software solution to support the "Internet Gateway Device" part of the protocol.
The Linux SDK for UPnP devices (libupnp) seems too heavy for me. I want the simplest library possible, with the smallest footprint and no dependencies to other libraries such as XML parsers or HTTP implementations. All the code is pure ANSI C.
Compiled on a x86 PC, the miniupnp client library have less than 15KB code size. For instance, the upnpc sample program is around 20KB.
The project is divided in two main parts : the client library, enabling applications to access the services provided by an UPnP "Internet Gateway Device" present on the network, and the miniupnpd daemon, providing these services to your network from a linux or bsd box being the gateway. At the moment the miniupnpd is developped on OpenBSD 3.0+ with pf. You can see some of the work I have done to integrate with pf on this page.
As pf is also available under FreeBSD, guys at the pfSense project have ported miniupnpd to this system.
For some reasons, it may be not the good solution for you to use the code from the MiniUPnP project directly.
As the code is small and simple to understand, it is a good base to take inspiration for your own UPnP implementation. The KTorrent team UPnP plugin in C++ is a good example.

Usefulness of the miniUPnP client library
The usage of the miniUPnP client library is useful whenever an application needs to listen for incoming connections.
Examples : P2P applications, FTP clients for active mode, IRC (for DCC) or IM applications, network games, any server.
The typical usage of UPnP capabilities of a router is a file tranfert using MSN messenger. The MSN Messenger software uses the UPnP API of Windows XP to open port for incoming connection. To mimic the MS software, it is a good idea to use UPnP as well.
Enhancements:
- This release adds changes to accommodate the Linux 2.6.22 kernel.

Quick and Dirty Transcoder provides a simple shell script that adds transcoding support to Amarok using gstreamer.
The only prerequisites are that you have gstreamer installed and the appropriate plugins.
Quick and Dirty Transcoder works with transcoding when copying files to a media player and also adds a context menu to allow you to transcode files in your collection. When doing the latter, the transcoded file will be written to the same directory as the original file.
You can configure dirtyxcode by creating a file in your home directory ~/.dirtyxcode.sh. The format of the configuration is a shell script that will be sourced by dirtyxcode. You can use this to control how dirtyxcode constructs the gstreamer pipeline. For example, to change the flacencoder element add the following:
flac_enc="myflacencoder myflacencopt=foo"
You can also add options to the existing encoders by setting
< format >_enc_options, for example to change the preset quality
setting for the mp3 encoder (lame), add the following to your
~/.dirtyxcode.sh file.
