FreeSCI is an attempt to re-implement the Sierra Creative Interpreter (SCI). more>>
FreeSCI is an attempt to re-implement the Sierra Creative Interpreter (SCI). Sierra Creative Interpreter was used in many of Sierra On-Lines games from 1988 to 1995.
Enhancements:
- GP32 port and WinCE port (Walter van Niftrik and Ismail Khatib, respectively)
- A game selection screen (by Hugues Valois)
- Per-resource shading, to allow manual fine-tuning of SCI game graphics
- Background image drawing optimisations
- Many, many bugfixes (and maybe a couple of new bugs to spice things up).

MP-MPICH 1.4.0

MP-MPICH 1.4.0

MP-MPICH provides a Multi-platform MPI implementation. more>>
MP-MPICH provides a Multi-platform MPI implementation.

MP-MICH is a Multi-platform uniform MPI implementation, based on MPICH and SCI-MPICH, resulting in a high performance, consistent MPI across both ethernet and SCI networks in a hybrid environment. There is a single, standardized source tree for all platforms. It is compliant with the MPI-1 standard.

MP-MPICH uses one common source tree for this purpose. It has a new device for Windows NT/2000/2003 to communicate via sockets, and an adapted shared memory device for SMP systems. Additionally, MP-MPICH is a superset of SCI-MPICH, that means that it includes another new device to support direct communication via a fast SCI interconnect. With SCI-MPICH, inter-process message latencies for small messages (for processes running on separate nodes) below 4 us are achieved, and the current measured maximum inter-node (PingPong-)bandwidth is at about 310 MB/s.

In fact, the development of MP-MPICH started when the first release of SCI-MPICH was finished. This release was designed for Solaris and Linux, but since it uses our SMI library which is also available for Windows NT, we thought it would be fun to port SCI-MPICH to NT. The initial port took only 4 hours and we were up and running with SCI-MPICH for NT. The additional/modified devices which are necessary to use MPICH on NT without these extremely fast SCI boards required more time to develop.

XDrawChem 1.9.9

XDrawChem is a chemical drawing program. more>>
XDrawChem is a two-dimensional molecule drawing program for Unix operating systems. XDrawChem is similar in functionality to other molecule drawing programs such as ChemDraw (TM, CambridgeSoft).
It can read and write MDL Molfiles, and read ChemDraw text and binary files, to allow sharing between XDrawChem and other chemistry applications, and it can create images in popular formats like PNG and EPS. XDrawChem has been tested on Linux, SGI IRIX 6.5, Sun Solaris, Mac OS X, and Windows.
Main features:
- 100% compatible Windows 95/98/NT version
- Fixed length, fixed angle drawing.
- Automatic alignment of figures. Detects structures, text, and arrows and places them automatically.
- Can automatically draw rings and other structures - has all standard amino acids and nucleic acids in built-in library.
- Can retrieve structures from a network database based on CAS number, formula, or name.
- Can draw symbols such as partial charge, radicals, etc.
- Can read MDL Molfiles, CML [Chemical Markup Language, defined in J. Chem. Inf. Comput. Sci.39(1999), 928-942], ChemDraw(TM) binary format, ChemDraw(TM) XML text format.
- Can write MDL Molfiles, CML, ChemDraw(TM) XML text format.
- Can also read and write any format supported by the current release of OpenBabel.
- Can export pictures in PNG, Windows bitmap (*.bmp), Encapsulated PostScript (EPS), and Scalable Vector Graphics (SVG).
- Can generate 3-D structures with the help of the external program BUILD3D.
- Online help, including tool tips.
- 13C-NMR prediction, based on Bremser W, Mag. Res. Chem.23(4):271-275
- 1H-NMR prediction, based on additive rules and functional group lookup methods, described in Pretsch, Clerc, Seibl, Simon, "Tables of Spectral Data for Structure Determination of Organic Compounds", 2ed., 1989, Springer-Verlag
- Simple IR prediction.
- Simple pKa estimation.
- Octanol-water partition coefficient estimation.
- Reaction analysis: gas-phase enthalpy change estimate, 1H NMR and 13C NMR comparison.
- Integration with OpenBabel, allowing XDrawChem to read and write over 20 different chemical file formats.

Genoa Active Message MAchine is a low-latency, high-throughput driver wrapper for the Linux kernel, using Active Ports (a version of Active Messages).
Genoa Active Message MAchine runs parallel to the IP stack and is designed for LANs only.
Main features:
- A low latency, high throughput communication system for clusters of PCs
- Supports both single and dual CPU processing nodes (Intel IA-32 or x86_64)
- Runs on Gigabit Ethernet
- SPMD parallel processing with message passing
- Can run IP traffic when not in use
- Good programmability thanks to fairly high abstraction level
- Reliable thanks to mechanisms for retransmission of missing packets
- Implemented as a network device driver for Linux 2.6, and released under GNU GPL
Network Of Workstations (NOWs) and clusters of PCs interconnected by modern, industry-standard LAN fabrics (Gigabit Ethernet, Myrinet, SCI) and running the Linux operating system, have became an attractive and cost-effective architecture for parallel and distributed applications. The usual drawback of a standard PC cluster is the poor performance of the support to inter-process communication over the interconnect. Current implementations of industry-standard communication primitives, APIs, and protocols, usually show high communication latencies and low communication throughput.
We have developed a system for inter-process communication, called the Genoa Active Message MAchine (GAMMA). GAMMA runs on Linux clusters of PCs with Intel IA-32 processors (Intel Pentium, AMD K6, and superior models), or x86_64 processors (AMD Athlon64, AMD Opteron, Intel EMT-64), networked by a Gigabit Ethernet.
The core of GAMMA is a custom Linux network device driver, which operates the Network Interface Card (NIC). The GAMMA driver delivers low latency, high throughput communication services based on Active Ports, a mechanism derived from Active Messages. Both point-to-point and broadcast communications are provided. Broadcast communication exploits the Ethernet broadcast directly.
The GAMMA driver is able to manage standard IP traffic as long as no parallel job is running. Therefore, all IP services are up and running whenever the cluster is not in use by any parallel job.
The communication mechanisms implemented in the GAMMA driver are made available to application writers through the GAMMA user library. The GAMMA library provides support to application launch, process grouping, point-to-point/broadcast communications based on the Active Ports mechanisms, and some collective routines (barrier synchronization, and broadcast).
GAMMA provides two levels of QoS. The lower one, corresponding to the fastest communications, is a best-effort service. With this service, network congestion and ``hot spots may cause the receiver NIC or even the LAN switch to loose packets by overrun. The other QoS level provides flow-controlled communication, ensuring reliability up to hardware faults, at a negligible performance penalty.
Installing the GAMMA driver requires only two small and marginal patches to the original Linux kernel. The Linux kernel extended by the GAMMA driver must be installed on each PC in the cluster.
A porting of MPI atop GAMMA is available, called MPI/GAMMA.

Version restrictions:
GAMMA allows more process instances of the same parallel job to run on the same CPU. Thread safety is granted with point-to-point communications when running on distinct GAMMA ports.
However, collective routines (barrier synchronization, and broadcast) are not thread compatible, as they use predetermined GAMMA ports.
The packet retransmission mechanism is not perfect. It will not work if the missing packet originates from a non-blocking send.
