RepeatFinder project is a console-based bioinformatics tool that searches for repeating stretches of DNA.
It allows mismatches, but enforces a one to one mapping between sections of DNA and a repeat motif, meaning that a section of DNA cannot be associated with more than one match.
RepeatFinder, after a couple of years of private lab use, is now available for public consumption!
RepeatFinder is a tool for finding repeating segments of DNA called motifs and then parsing them so that no repeating segments overlap - it is an exclusive matching algorithm where any part of the original DNA string is associated with one and only one match.
RepeatFinder has been written to compile and run on Linux and Windows. The source code has been designed to have a minimum of requirements so if you can compile a C program, then hopefully RepeatFinder will work for you even if your OS isnt one of the above. Let me know if you succesfully compile RepeatFinder on another platform.
Further details about the algorithm and how to use the command line tools will be added to this site in due time. In the mean time the first release, 1.0.0, is available for download here. Only source, x86 and x64 linux binaries are currently available. Windows binaries coming soon!

high-resolution-timer is a library with Java and C++ wrappers to implement high . These timers can be used, for example, to count the ticks when doing performance analysis.
high-resolution-timer exploits the system dependent timers/clocks and provides a timer-like interface to the same. The attached file has build scripts for Linux and Solaris. There is also a Java wrapper over the library, which uses JNI to use the timer interfaces.
Enhancements:
- The library is a basic approach to design a base for the performance library.
- It has not yet taken into consideration the details of library preloads, etc.
- At load time, the library initializes itself with the timer with the least avg resolution.
- At unload time, the library cleans up by freeing any allocated memory.

PHP Profiler Class is a PHP code profiler to aid in performance optimisation. more>>
This profiler is intended to be used to identify areas of code that could be optimised in order to improve overall performance of an application. Typically I identify the areas of concern in an application and place profile timers around those sections and focus down to add timers around the areas that are taking the most time and look for ways to optimise those particular areas.
The items with the highest percentage time spent are usually the ones that can give the biggest improvements.
PHP Class to perform code profiling in order to aid locating areas of code that consume most processing time.
Provides information on number of calls to a code section, percentage and total of time spent on a section. Timing of nested code sections is possible.
Main features:
- Count the number of times a section of code is executed
- Calculate the total ammount of time spent executing a section of code
- Permit multiple timers to be set
- Allow nested timers to such that the parent timers are suspended whilst a child section of code is running.
- Output a report at the end of execution to show the percentage of time spent on an operation,
- the number of times the section was run, the overall time spent on the section.
Usage:

Usage:
The plugin is quite simple – it displays a progressbar showing the percentage of the time elapsed. Left-clicking on the plugin area opens a menu of available alarms. After selecting one, the user can start or stop the timer by selecting “start/stop timer” entry in the same menu.
New alarms are added through the preferences window. Each alarm is either a countdown or is run at a specified time. By default a simple dialog pops up at the end of the countdown. radlib is a C language library developed to abstract details of interprocess communications and common linux/unix system facilities so that application developers can concentrate on application solutions. It encourages developers (whether expert or novice) to use a proven paradigm of event-driven, asynchronous design. By abstracting interprocess messaging, events, timers, and any I/O device that can be represented as a file descriptor, radlib simplifies the implementation of multi-purpose processes, as well as multi-process applications.
radlib greatly improves typical process performance through the use of shared memory buffers to avoid costly "malloc" and "free" library calls. These buffers are also used for interprocess messages. radlib also utilizes shared memory constructs to provide global message queue management and global "Queue Groups" for increased interprocess communications flexibility.
All shared resources are semaphore protected to avoid issues with concurrent access. In short, radlib is a sincere attempt to provide real-time OS capability on a non-real-time OS. It has been successfully deployed on linux, MacOSX and FreeBSD but there is no reason it would not build and run on any flavor of unix supporting System V IPC.
Specifically, radlib provides fast system buffers, a simple config file utility, events, doubly-linked lists, process logging through syslog, message queues, semaphores, shared memory utilities, timers, stacks, state machine utilities, a process framework, a process management utility to start/stop groups of processes, optional MySQL or PostgreSQL database API, straightforward TCP/streams socket API, and other assorted system utilities.
Proprietary forms of radlib have been used in several mission-critical commercial applications with excellent results. It is light yet very powerful and efficient in real time. radlib is BSD-licensed (free to use in binary or source forms) and distributed as source to be built on the target platform. Build instructions are included in the distribution. See the file "COPYING" in the distribution for details concerning open source software and the BSD license.
radlib is currently used as the foundation of my unix/linux-based weather application, wview, which interfaces with the Davis Vantage Pro console to archive weather data in real-time and periodically (every 60 seconds) generate weather images and html files suitable for use on web sites (see my weather page). Normalizes a string. Normalization, in brief, means modifying the string to resemble a sane UNIX filename while retaining information carried by the original formatting.
Normalization, in specific, consists of characters other than [w-.+] being removed, lowercasing of all letters, separation of internaCaps, separation of leading numerals from trailing non-numerals, replacement of "bracketing" characters ({[()]}), replacement of ampersands, and collapsing (things that look like) repeating extentions.
