GENESIS (short for GEneral NEural SImulation System) is a general purpose simulation platform that was developed to support the simulation of neural systems ranging from subcellular components and biochemical reactions to complex models of single neurons, simulations of large networks, and systems-level models.

GENESIS has provided the basis for laboratory courses in neural simulation at Caltech, the Marine Biological Laboratory, the Crete, Trieste, Bangalore, and Obidos short courses in Computational Neuroscience, and at least 49 universities of which we are aware.

Most current GENESIS applications involve realistic simulations of biological neural systems. Although the software can also model more abstract networks, other simulators are more suitable for backpropagation and similar connectionist modeling.

Installation

1. Pick the place where you want to install the "genesis" directory tree. If you are making a system-wide installation as "root" user, /usr/local is a good choice. For a personal installation, without root privileges, you can use your home directory ("~"). Change to this directory and extract the genesis directory from the archive file genesis2.2.1-linux-bin.tar.gz. For example,

cd /usr/local
tar xvzf /mnt/cdrom/genesis2.2.1-linux-bin.tar.gz

or from wherever you have it (e.g.~/downloads/genesis2.2.1-linux-bin.tar.gz).

2. Change to the "genesis" directory and run the setup script that creates the ".simrc" GENESIS initialization file". Then copy .simrc to your home directory.

cd genesis
./binsetup
cp .simrc ~

3. Finallly, add the genesis directory to your search path, so that "genesis" can be found from any directory that you are in. If your login shell is bash, you can do this by editing the .bashrc file in your home directory to add the line

PATH=$PATH:/usr/local/genesis

at the end of the file. If you are using tcsh or csh as your command shell, add

set path=($path /usr/local/genesis)

to your .tcsh or .csh file.

At this point, you are ready to try running GENESIS. Change into the directory genesis/Scripts and try some of the tutorials suggested in the README file.

Installation:
I have tried to compile this programs on : Linux and Solaris.
On Linux and Solaris, simply type gmake (On Solaris, typing make will call Suns own make program, that is incompatible with the makefile).
Once the program has compiled, type ./game
Enhancements:
- Sound was added, proving that there is sound in the vacuum of space.

SeSAm (Shell for Simulated Agent Systems) provides a generic environment for modelling and experimenting with agent-based simulation.
We specially focused on providing a tool for the easy construction of complex models, which include dynamic interdependecies or emergent behaviour.
SeSAm agents consist of a body, that contains a set of state variables and a behaviour that is implemented in form of UML-like diagram. Based on an extensive number of primitive components, a user is able to design a simulation graphically without knowing the syntax of a traditional programming language.
The model specification is executable in the same environment and the dynamics of this simulation may be observed. As there are freely configurable instruments for gathering data and scripting options for constructing simulation experiments, SeSAm is a highly valuable tool for MAS simulations especially for complex models with flexible agent behaviour and interactions.

By plugging different Realms into the simulation by way of an event filter, the modeled world may then be displayed and interacted with in various fashions. A 3D animation module is supplied as well as two examples utilizing the complete toolchain.
Enhancements:
- A new Petrinet Simulator was implemented in Java which features Highlevel-PN to Lowlevel-PN unfolding and Timed-PN simulation.
- Filtering was enhanced. Irrlicht 0.12 is used.

Boomer project is a general purpose modeling and simulation program.

It provides the estimation of parameter values by non-linear weighted least squares regression or the simulation of complex systems of differential equations.

Parameter estimation can be by normal or Bayesian methods. A comprehensive list of weighting schemes is included. The model to be analyzed can be entered as a system of integrated equations or as a system of differential equations.

Differential equations are solved by a classical fourth order Runge-Kutta method, a fourth order Runge-Kutta-Gill method, a four/five Runge-Kutta-Fehlberg method, an Adams predictor-corrector method, or Gears method for stiff equations.

Simulation with random error in parameters or data are also possible. A batch run can be repeated many times to assist in Monte Carlo type studies.

Installation:

Untar the downloaded file with

tar -xvzf fboomer312a.tar.gz

As an administrator user you can move boomer to your PATH and thereby invoke the program globally. The command:

sudo cp boomer /usr/bin/boomer

Enter password

from your download folder (where the new version of boomer resides) will put boomer in a directory usually included in your PATH variable. This can be checked with the command:

echo $PATH

I havent checked this with Linux/Fedora yet but something similar should work. I only get limited time on my younger sons game machine.

Virtual AGC project is a simulation of the Apollo Guidance Computer (AGC) used in the Apollo Command Modules and Lunar Modules in 1968-1972, as well as the Abort Guidance System (AGS) used in the LM.
The project includes an emulated CPU, an emulated display/keyboard (DSKY), the AGCs original executable binaries and machine-readable assembly-language source code (Luminary and Colossus), AGC source code for a CPU validation suite, an AGC assembler, scanned Apollo documentation, and other elements.
The emulated CPU has been designed to be modular and portable, to facilitate incorporation into spacecraft simulations such as lunar-lander simulations.
Enhancements:
- The Apollo 15-17 CM AGC executable ("Colossus 3" a.k.a. "Artemis 072") is available for use in the simulator.
- (Colossus 3 source code is not yet available.) Scans of the Colossus 3 GSOP document are mostly available.
- CM downlink lists are implemented.
- yaAGC/yaAGS debugging is now symbolic, and yaAGC has other new debugging features.
- Building with Cygwin is possible.
- Many updates have been made to LM_Simulator (the IMU simulation).
- There are bugfixes to yaAGCs CPU simulation.
- The mysterious EDRUPT instruction is handled properly.
- Accelerator keys have been added to yaDSKY.

Example algorithms like Consensus and several other small tools and a big chunk of documentation make this a suitable entry-level software for people who have some interest in this (somewhat academic) area.
